Maybe check to see if your filter media needs cleaning/replacing. I am not real familiar with your fluval model but my FX5 gets micro bubbles when it hasn`t been cleaned for a while. This is even talked in the owners manual under troubleshooting.
clogged media or tubings (or even squeeze tubings to reduce the waterflow) can create microbubbles but usually in my case it was air trapped in the motorhouse, that came out as microbubbles.
The tipping Nicki suggested did the trick for me to eleminate any air.
During daytime i do not mind any microbubbles, and in the big tank if i get bubbles, it means i have to refill the sump, for waterlevels will start to become low.
But at night, the microbubbles combined with the Blue LED's are very distracting and drive me crazy.
