I have got two filters running on one of my tanks and I've got both inlets and outlets at either end of the tank. This is only because I have the filters at either end of the tank. Personally, I think it's best to have the pipe that removes water at either end of the tank, then you are covering more of an area and will remove more waste. However, I don't think it really matters if you only have the inlets at one end of the tank. As long as you are creating enough surface agitation, you will be okay.

The pipe that removes water from the tank is normally positioned so that it is fairly close to your substrate. If you are using spray bars, you locate them just at the surface of the water.

It dont really matter to be honest, i have 2 inlets on 1 side and 2 outlets on the other, reason being is...
i have 2 power heads that deep in the tank which pushes waste to the other end of the tank, so that when i clean the tank all the waste is at one end.
but you can have 1 either side, like OFL said, as long as you have disturbance on the water level you'll be ok.
