Is it okay to put sand with little organic soil in the aquarium? If not what is the best way of separating it?

Do you mean soil for aquarium plants? Eventually the smaller particles will go below the larger ones.

as a substrate, no.. it will make your tank always cloudy...
as planting medium, yes you can...

the easiest way to remove the organic soil is to fill a bucket with water,
pour the sand in there, and stir, remove the water and do the process
until not too much soil is floating... more or less, sand is more pure now

so the same way as you clean sand when you first get it from the pet store.

nope, soil for terrestrial plants, the same for the garden well maybe similar

it's being used alot for planted tanks, you should google for "dirt tanks". i doubt it'll work well with big cichlids but you can always try.
